Fix Google Analytics when loaded by Google Tag Manager before Monday

I used to have the Google Analytics snippet in our code. Yesterday I tried to sort out our Google Tag Manager. I've included our Google Analytics and Google AdWords accounts within Google Tag Manager, then replaced the Google Analytics snippet with the Google Tag Manager code.
Within Google Tag Manager Injector I can see that each page fires Google Analytics Tracking (as expected) and CU - Hover Listener (again, this seems reasonable). If I click on an email address or phone number on the webpage I've specified it fires the associated Click On EmailTel tag (as expected) and if I download a pdf, it fires the File Download tag (as expected).
Within Tag Assistant Google I can see two hits, Google Tag Manager and Google Analytics (with a non-standard set-up (as expected), because it's via Google Tag Manager).
However data is no longer showing in Google Analytics. I've checked the obvious solutions. I'd like someone familiar with Google Tag Manager, Google Analytics and Google AdWords to fix this by Monday, and ensure all tags work as expected.
