Wordpress custom menus will not go over 90

Extra notes: Story so far I have Upgraded my server and host both programs described below on the same server1.
I then migrated my working wordpress Test programme www.murciatoday.com/property (This has the correct menu Structure still working and is not effected with the following issue) to stand alone as www.murciapropertypage.com. When we first migrated to the new domain we had no problems with the custom menus and everything was working fine.
I had to make a change to one of the URL links in the custom menu and when I saved the menu named Main Menu(Primary), The menu disappeared and reverted to Main Menu and only the first 90 menu options. I cannot add any more over 90 Manually. I have reinstalled the old database and tried turning off the plugins to see if it was a plugin conflict but that has not worked.
I have checked the PHP.ini file and attached the settings report below but ther is no difference in the setting to that of my first test program www.murciatoday.com/property accept that I ncreased the Max-input-var upto 9000 as suggested in a forum post.
This has still not worked. My issue is that it seems all the settings are the same for both programs but the wordpress on the standalone domain does not work.
What I require is for the Custom Menu created and working on my test location www.murciatoday.com/property to be restored on the New domain www.murciapropertypage.com and that you can fix the error so I can make changes to the new wordpress site custom menu. Trust me we have tried all the usual suspect for configoration but nothing is working. I would like someone who can start straight away to sort out this issue.
