Integrate bootstrap into Magento with custom theme

Dears,
I am not sure if you provide such a service, but I hope you can assist me with this as I have been struggling to find an assistant.

I am trying to use bootstrap on a custom theme. I want to use bootstrap on specific elements, on a currently installed theme. I followed instructions on:

The issue now is, if you open the category page, I am using bootstrap button. In the console, it showed an "Uncaught error: Bootstrap requires JQuery 1.9 or higher". If I include JQuery in local.xml, it throws other errors as I believe it probably conflicts with many extensions I have.

Also, I noticed the theme designer already include an outdated version of JQuery. If I replace it with a new one, it messed up the design. This where I got this far trying to solve it myself.
