Can you solve my photoshop layer issue?

I had a .psd document of the brain, optic nerves, visual field etc. individually layered so that I could make a video explaining how the eyes and visual system work in its individual components, but I edited some layers myself.
When I save individual layers (with other layers turned off) to .PNG and try to layer them on top of each other in my video editor (Shotcut) some parts of the optic nerves (blue and red paths that run from the back of the eyes to the back of the brain) have been altered, and parts of the image are not there.
I altered the path of the optic nerves slightly and the red and blue spots from the original, as well as the middle of the brain hemisphere. so some layers basically need redrawing as they were.
Nothing can be altered from the original because I have already spent hours creating some parts of the video, and if anything was different with the image, it would show when I edit the video.

Hey Lee. I think the issue in this case is the transparency overlays between layers. So some layers merge with each other by multiply, lighten, screen etc. In general when passed to AE these are lost and should be re-set the same way as they are in photoshop. Hope it helps.
