Joomla Website Fix required after virus attack

Hi all.

I have an urgent requirement to fix 2 websites that where infected with a virus they have been restored but are missing some of the functionality that was on the sites originally.

One of the sites is showing the Joomla plugin and the other is missing the online booking system. The sites also have a number of errors when using the http://validator.w3.org/

This is a urgent requirement!
