301 Redirect Gone wrong - Experineced developer Required

We did a 301 redirect for one of my websites - Our hosting company sorted this

Rankings within Google haven't come back and after a further analysis we have realised that when the 301 redirect went live, they did not do this correctly, and it would appear Google is now penalising the inner pages as duplicates

I have instructions from my top SEO guy in the company about what is required as the hosting company that did the 301 redirect seem to have created more work fro themselves - Myself and my SEO team are on hand to discuss in detail what is needed either via skype or email.

I need an experienced developer that is comfortable with osCommerce platform to sort this mess out and possibly support with other SEO issues on the site.
